Put a leading space (or multiple) on your heredoc lines and regex them away before printing:

$_ = <<"DOC"; s/^ //msg; print; =pod stuff here =cut DOC ;; =pod stuff here =cut

Or maybe comment cards would be better?

$_ = <<"DOC"; s/^#//msg; print; #=pod #stuff here #=cut DOC ;; =pod stuff here =cut
