Howdy! I'm having a hard time seeing the Perl content in the question. You don't say whether you are using Apache or something else. The behavior suggests that the second domain is configured differently than the first, such that .cgi files are not recognized as executable in the second domain. Compare the configuration details for both domains and see what is different about executables. Without more details, it is impossible to say anything more specific.
