Thanks everyone for the great advice. I've been going over what you all said with some friends and the MVC single app making direct calls to the libs looks to be the best solution.
I'm the only developer at this place so it really helps to have people sanity checking my ideas. Thanks!

Snippets of code should be wrapped in
<code> tags not
<pre> tags. In fact, <pre>
tags should generally be avoided. If they must
be used, extreme care should be
taken to ensure that their contents do not
have long lines (<70 chars), in order to prevent
horizontal scrolling (and possible janitor
intervention).
