Which is the best way?Well, I'd say what is best is for you is what works and what is maintainable in your situation. Personally, I'd go with MIME::Lite (or one of the other email modules) as I get the feeling MIME::Lite will be more extensible in a Perl program than would a system command like you're using.
Just my $.02. Take it with a grain of salt.
